I don't think you understood the paper. They absolutely do say that the sound changes through generational loss by simply converting back and forth between FLAC and WAV. They later tested without metadata, and found the degradation via generational loss was still there albeit much reduced. And then went on to attribute most of that change to embedded album art.
But the whole point of these two papers and their earlier TAS report is that sound quality continues to degrade with repeated conversions between FLAC and WAV even if the files are identical.
