What is the issue of sharing the PCI bus (assuming your PC does)? The PCI bus is more than adequate to move 16/44 music data and do a lot more at the same time.
With your configuration I suggest staying with USB drives. Adding internal drives will add heat to the PC which may mean louder fan noise. It will also add additional load on the PC power supply (perhaps adding more electrical noise to the power rails, and perhaps additional RFI as well).
If you had a USB dac, USB drives sharing the USB bandwidth might be an issue (but in most cases this is not a problem either). Since your Dac is internal to the PC, I cannot imagine an advantage to adding internal drives just to play music.
