Since only pins 2&3, 5&6 are used in creating jumpers to bypass V2 of the driver stage, can I assume these are the only "active" pins used on a 6SN7 tube when used in Atma-Sphere amps?

All 8 pins of the octal triode are in use. V2 is the cascode tube in a "dual-differential cascode" topology. In this topology, the cathode of the cascode is directly connected to the plate of (each) tube in the dual-differential pair that forms the "bottom" half. Then the plate of the cascode tube is connected to B+ via the plate resistor. When you bypass V2 or the cascode, you are in effect directly connecting the plates of the dual-differential pair to the respective plate resistors and B+. The grid(s) of the cascode tube sections are held at a fixed bias voltage by the action of zener diodes between ground and B+. Since you will remove V2 physically, this is of no consequence. The two additional pins are for the filament supply. The 6SN7 is a two-section tube with two grid pins, two plate pins, two cathode pins, and two filament supply pins. (One filament circuit lights both halves of the tube.) I hope I have not contributed to anyone's confusion.
