All things being equal, if I were to modify my DAC and transport (Adcom GDA 700, Teac VRDS01) to both have the same connector, which one would have the best sound?

Of the two, I prefer the AES/EBU, but I also think you'll likely do better with BNC if budget is a concern. I like the Stereovox HDXV for the BNC, the Aural Symphonics Digital Statement for AES/EBU.
I have always preffered to use AES/EBU over SPIDF or optical (barring a Theta which used some fancy optical system)
I have not had a system with both BNC and AES to make a direct comparison. The cable you use for either will undoubtedly make a difference , so it might be difficult to compare directly.
BNC is not widely used whereas AES is and this will most likely not limit any future choices if you wish to change either of the components without having to mod them. Cable choices will be easier for AES as well.
Apart from that , as far as I remember, AES has a higher bandwith than spdif if that makes any difference.
