One major reason is that Firefox adheres strictly to web standards whereas MS attempts to force it's own defacto browser standards on web site developers. Of course this can sometimes (but rarely) put FF at a disadvantage if a web site is geared towards IE only, such as Walmart's video download page.There are no less security vulnerabilities in FF over IE, but the FF team seems to respond to them faster.
One more thing: IE has completely screwed up the user interface in my opinion.
