FLAC stands for "free lossless audio codec" and is an open source program. That means the program code is not a proprietary secret. It will almost certainly continue to be embraced on a wide scale and even if not, there will almost certainly be someone who will write a transcoding program to convert FLAC to whatever becomes the new popular encoding method.In short, I'd use FLAC and not waste a lot of time worrying about things.
