The reason the sub sounds better using the speaker-level inputs is that they see the same signal the speakers do. Yes, I did try using the line-level outputs on my preamp and using the amp to drive the satellites full-range, and also using an external crossover to route only the lowest bass to the sub. This last setup didn't sound as good, probably because the crossover added some distortion to the signal. I don't know much about the circlotron circuits, but it sounds like you will have to go the line-level inputs to the sub. If your sub doesn't have these inputs I believe you can order them from REL. I did on my Storm III.
