Really a pity with the loss of the Tower shops in NYC. Within months after I moved out of the city, the two places I spent all my free time in went under - Tower Records and the barroom of La Dolce Vita Restaurant.I think J&R will now rule; and they do have a separate classical & jazz SACD section (at least had the last time I was over) and the prices are probably the best in NYC.
Apart from Academy Records, that is, a small but vibrant den overcrowded with used CDs, SACDs, LPs, 48s, DVDs, and music freaks of every description. I've made tons of great discoveries of OOPs and difficult-to-get CDs plus inexpensive classical SACDs in this last bastion of independent purveyors of fine music in the City. Located on 18th St. between 5th & 6th Aves. They even have an online service of some kind, which has items posted on it that never make it to the overflowing store shelves.
