Which DVD player you got?I assume the 48k/96k output is refering to the PCM digital out while playing some audio DVDs. You need to have a DAC or receiver that can handle 96kHz to take the advantages. For DD and PCM output, again, you need to have a DD decoder(AV Receiver) which has AC3 decording. If you only connect to a 2 channel system without a AC3 decoder, set everything to PCM out! You can run a dts 5.1 on a 2 channel, either connect the analogue output of your DVD player to the amp, or the digital out (PCM only) to your DAC if you have one.
