...either your part, or the manual is in error.
BNC connectors are the preferred, professional form of SPDIF digital signal...the only way to get analog into the machine is via the analog RCA inputs (or XLR inputs if your machine has those). Are you sure the manual doesn't say the BNC connectors are "dis-abled" when recording from analog sources?
