The best way to do it is to measure the bass response, then set the phase such that the combined output of the speakers + sub is maximized around the crossover frequency. The assumption behind that technique is that output will be maximized when they are in phase.
If you don't have measuring tools, the next best way is to play test tones at frequencies around the crossover point and go by ear.
The setting doesn't have to be that precise unless you're using a high crossover point. With your speakers, I'm guessing you might have it set around 40-50 Hz, and I would expect the sound will remain much the same as you vary the phase control +/- 45 deg from its optimum setting.
So another way to do it is start at 10 o'clock as Rythmik suggests, do some auditioning, then try it at zero for a while, and finally try 180. Then pick the one that extended listening indicates is the best.
