Start with just concentrating on the PEQ (parametric EQ) to bring down room peaks only. In the playing I've done with the unit, this had given the best improvement. You can easily set the center point, width and amount of each frequency you need to bring down. You probably won't want to bother with the auto eq (with the GEQ) once you hear what a proper PEQ setup will do.
You can do it by ear, but I found TruRTA software (complete version is $99.00) to be very informative.
