It may be simpler--and more logical--than it is magic.The rectifier tubes you note offer different voltages and current capacities. If you leave alone other passive components in the power supply, it will deliver different voltages to the signal tubes' plates. Different operating points, different sound.
As well, other characteristics specific to particular rectifier tubes can change the nature of the DC delivered to the signal tubes via an otherwise identical power supply. Is the diode directly or indirectly heated, for instance? Relatedly (or not), one tube's plate impedance is different from another.
Some may disagree with all this rational stuff, find more magic than I do.
Some may disagree that different rectifiers can change a component's sound.
