Before going the sandpaper route...

I'd try some #0000 steel wool on the stains. I just cleaned some nasty no coaster glass stains off of a sub cabinet my daughter bought used. It got about 90% of it off. You can do the whole surface after that and then use oil, poly, or the finish of choice. It's not near as aggressive as sandpaper.
