1 ohm sounds a lot to me

I replaced the crossovers on my Matrix 802s3 speakers and know exactly what you mean. Before the mod I thought they sounded good, but afterwards they were so much more dynamic and clearer they were like totally new speakers.

Resistors do seem to take a while to burn in, but I found it was only around 5-10 hours. Capacitors seem to take longer though.

I think your problem is the size of the resistor you've used to tweak the circuit. I'm not sure about the S2 circuit but look at the sizes of the resistors on the S3 circuit - 1.65R (two 3.3R in parallel) on the midrange, 0.56R on the bass. The inductors have DCR of less than 0.2R too. Adjusting with a full 1R is a huge step relative to these.

I tweaked mine using 0.22R resistors and that was more than enough to make a big change in the sound. Try swapping that 1R you added for something much smaller.
