It's one of Beethoven's best works, but typically receives poor performances due to:
1) Most orchestras work with very large non-professional ad hoc choirs because they only perform a few choral pieces a year. You can typically get by with such a choir in the 9th symphony or Mahler's 2nd, but Missa Solemnis requires a skilled choir. The choirs in most performances of the work sound bloated and opaque.
2) Most conductors primarily conduct orchestras and aren't experts in choral music.
Check out Gardiner's recording -- he's a skilled choral conductor and his Monteverdi Choir is about the best choirs in the world.
