Music is art and popular art tends to win the day. All of these lists will be chosen largely based on commercial success of the artist. Eric Clapton is hugely successful - he plays guitar - he makes the list. It doesn't mean that objectively he is any better a guitar player than a million other guitar players but he has been a commercial success.
I like Wes Montgomery and Buckethead - neither made their list - not a big deal. The latter hasn't really produced anything "popular" and you sort of need to be in a big band of some type to get name recognition - if you are the guitarist for Pink Floyd or Gins N Roses - millions of people will listen to you and if you generate a Hit like Sweet Child O' Mine or November Rain etc then people know your guitar work within seconds.
So I don't have a problem with these lists - think of them more as best "popular" guitarists and you can live with these sorts of things better.
It's the same for people who get irate over the Grammy's - popular wins because everyone casting the votes heard the song - the "better" artists who sold 9 copies may be much better but no one heard him/her/them so what can you do.
