Software such as iZotope RX 2 Advanced provides a lot of controls to adjust for the effects of removing high frequency noise. One of them is called "harmonic enhancement", which adjusts for the effect of the noise reduction on the overtones. In earlier versions of iZotope RX it was often necessary to worry about the effect of the noise reduction on the tonality and air of vocals and instruments and on occasion this limited the amount of noise reduction. The algorithms (e.g. Mode D) improved substantially in the latest version of the software, so that usually the only issue is removing ambiance information, not the musical sounds themselves. In many cases, the effect on ambiance is similar to what one would get by moving the microphones slightly closer to the sources. The total noise reduction is limited by mixing in a reduced amplitude of the original input, and this setting is usually non-critical, i.e. there is a wide range of settings where the noise is unobtrusive and the ambiance largely unaffected. This is true for broadband noise. Some recordings have tonal noise, e.g. a hum from machinery, etc. Here one is deliberately changing the sound to improve what would have been heard in the life venue, and whether this will be successful depends on the individual recording and the engineer's skill and taste.
This software does not do such a great job removing transient noises such as clicks and pops, which require individual attention to decide if they should stay or go (very time consuming). And when it comes to continuous but changing noises (e.g. swooshing sounds from 78's) I have yet to figure out how to remove these noises without scraping away the music. Tape hiss is the easiest noise to reduce.
Recordings are usually made according to what the producers think will sell, not what sounds best. This accounts for many of the sins of recordings, whether original editions or remasters.
