Changing the frequency to 48 kHz is not a good idea if your original media is CD. If you stay at the resident frequency of 44.1 kHz, the data should transfer "bit perfect" to the iPod, and will sound cleaner overall.

I only use WAV and AIFF non-compressed formats, by the way. I've yet to hear "lossless" compression that I thought was truly lossless.
