Cables can only degrade the signal. If 'A' is a good cable, it will not degrade the signal very much, but in the first configuration, it does it twice and may cross some threshold of audibility.Cable 'B' will degrade the signal in different ways. If 'B' is also a good cable, it is perfectly reasonable that the second configuration could sound "better."
In my system, there are no redundancies of the same cable in a string. It just seems like a good idea.
There is also the matter of synergy. 'B' may be a better electrical match in that application.
