Best quality way to split large .APE and convert to FLAC / WAV?

I used CUETools 2.2.3 to split a large .APE with CUE to individual FLAC files using the built-in ibFLAC codec. The other "flac.exe" conversion codec didn't work for some reason. Is there any quality loss doing it like this? Should I go for WAV if I don't mind the larger files? Thanks?
