Rejiggering system, 2 channel, to be:
Sony UHPH-1 bluray player as a universal player>Topping D90DAC>Schiit Freya preamp.
Sony has HDMI, optic and coax and line out as well as LAN.
Which output will give me he best sound? Will HDMI play back SACD or DVD-A in full resolutioN?

I use HDMI from my Mac Mini to my exaSound DAC and I've been playing both DXD and DSD 256 (in MCh). And the readout on the DAC confirms that's what I'm playing.
Surely, you mean HDMI from the player to your MacMini and, probably, USB to your exaSound DAC. Yes/no?
Yes (almost!):
HDMI from my Sony player directly to my pre/pro, and USB from my Mac Mini to my exaSound (and then to the pre/pro using analog connections)!
I'm intrigued by your supposition that I could connect the Sony player to the Mac Mini, and from there to the exaSound DAC, thereby getting the benefits of the exaSound DAC for the Sony as well as the Mac Mini. (Right now, my Sony player uses the internal DAC within my long-in-the-tooth Marantz pre/pro.) I didn't even think of that - am I understanding what you said correctly?

HDMI also supports higher resolution audio formats like Dolby TrueHD and DTS HD Master Audio while TOSLINK / Optical does not
Optical sure is useful for isolation of components though, a ground loop killer, so it's very handy, and also allows cabling to older gear at a still pretty high resolution
