those caps are there for a reason - a good reason. Having tried it both ways of course

I've got an AI Modulus 3. I think the same things apply to the AI M3A.
The AI is a pretty flexible preamp, since there are a few things you can do to alter the sound.
The caps (as mentioned) are one thing. Also, as the OP will see when the excellent manual gets sent out, there are two other things that operate in a somewhat similar fashion:
1- The Main outputs 1 and Main outputs 2 differ. Main output 2 controls "tube glare."
2- The CD and DAT inputs differ from the other line inputs. Supposedly something to do with problems stemming from cheap digital components.
Currently, I've got digital going into the DAT input, the caps OFF, and the output to the amp going through "main 2."
In my system, I find the caps don't make a ton of difference, nor does the choice between main 1 and main 2. BUT I like the CD and DAT inputs quite a bit better than the other line inputs. Less harsh. My digital is decent (Squeezebox V.3 going into a Musical Fidelity V-DAC) but...
difference to leave them in, I use output one mainly due to long interconnects. With the 6H23-EB tubes, glare is not a problem.
I may just have to try my digital into DAT

I find the AI M3a stages better with the caps "in"... There is a more vivid sound with the caps "out", but the layering and the "Audible Illusion" tends to suffer a bit. Thus myself, preferring the Caps "in".
