Screw entry from the top makes it easier to make adjustments and tighten when aligning the cartridge. However, it depends very much on the cartridge design/shape and nut type. Ortofon have the right idea with the 2M series and pre-tapped holes in the cartridge. If only other companies had thought of that!
For example with a Denon DL110, they have a knurled round nut which is recessed within the screw channel so it is VERY hard to lock in place when tightening the screw without damaging the body in the process. The intention with this cartridge is that the nuts are on top.
