The larger, beefier 5R4 can handle much more current than the 5Y3. Both rectifier tubes require 5V/2A filament supply, so the 5R4 is not taxing anything. The 5R4 has a lower voltage drop, thus it will yield slightly higher B+ voltages. You don't have to source a 5Y3 so fast.
The AC voltages you measured seem low, even for a preamp, although it sounds like you checked them properly. With the unit working, carefully check the DC voltage off pin 8, or pin 2, of the rectifier. How does the unit sound ?
