I suspect the reason that the bass response sounds less extended is that you may have lost a little bass boom and reverberation. The response may or may not be less even and accurate but it is probably different to what you are used to and we tend to regard what we're used to as "natural" and accurate.

It's easier to take a guess at the reason for the room sounding more dead: either the carpet or underlay is acting as a high frequency absorber. The main reason for rooms sounding dead is not too much absorption but, rather, too much narrow band absorption in the high frequencies. It's also common for changes at one end of the spectrum to influence how we feel about the other end and part of your feeling about loss of extension in the bass may be due to a loss of extension at the top end.

You say you have some absorption and diffusion in the room but you don't say what sort of absorption and diffusion you have, or how much of it is in the room. Removing the pad under the carpet may help, but a better cure may well be replacing the existing absorption, and perhaps even adding to it, with absorption which genuinely operates over a wider frequency range than your existing absorption. It's hard to say without knowing something about your existing treatments and also about the acoustic properties of your carpet and underlay pad if you can give that info.
