I've posted this before. Uncompressed audio in Flac is created by using the three options shown in the command line below. This is what dbpoweramp is doing and it's easy to configure EAC to do the same.
flac.exe --disable-constant-subframes --disable-fixed-subframes --max-lpc-order=0 somefile.wav
