I've run file compares using EAC, and the WAV file decoded from FLAC, from purely a data standpoint, is indeed identical to the original WAV.

I think the sonic difference is purely a "jitter" or "timing" issue, in regard to how the data is written to disk.

I'm not sure what you mean by "intrinsically", but if I'd had a choice, I'd burn a CD with the best software possible and listen to it on a good CD player, rather than playing it directly off a PC.
