I wonder if this has anything to do with backup.
Backup software reads the original files and copies them to another storage medium without changing anything to the original file

JRiver scans the audio files and load the tags and file location in a database
If you move files outside JRiver e.g. with Win explorer of course JRiver can't play them any longer.
If you have JRiver auto scan for changes in the file system, it will locate the files on the new location hence you get duplicates
