I had a 563sa for a while... I do recall there being dropouts on any DVD layer switches, and I think about the same happens for SACD, so this appears to be the fault of the transport...... I think I remember rewinding as you describe then having solid playback too.... I only had my unit for a few months but I didn't have as much trouble as you're describing...
