Your analysis is correct.
Using only half the primary winding can increase the leakage inductance, depending on how the transformer was wound. One side may be better than the other. The effect will be on the highest frequencies, where cartridge resonance will play a role - as will your speaker's high-frequency behavior. So the best bet is to do listening comparisons before committing to which pins to use.
The polarity of the pins (which goes to the center pin, which to the outer shield) won't matter much due to the low impedance of the primary winding.
