Painting the top plate is all that is needed. You don't need to paint both surfaces unless desired but then you must make sure your chassis ground component makes a good contact to the bare metal. No biggie there! Just scrape with a screwdriver, all the paint where a chassis ground component needs to be grounded to the chassis. I am not sure for the grounding scheme of the SEX amp but it can't be anything too off a typical gorunding scheme. You needn't worry about the mounting holes as well. The only time that might be an issue is if that particular component needs to see a chassis ground but you could always clean the hole with a small drill or file.
