I use Apple Lossless for the sole reason that my iPod will accept it, I did try the FLAC functionality using a new BIOS on the ipod, but it drained my battery really fast (decoding apparently is much more intensive on the iPOd than MP3.)

I'm not totally happy with Apple lossless for the reasons you cite, but it was a compromise that woked the best for my computer/media player/ipod compatibility without maintaining multiple libraries.
