Have you considered REL subwoofers?

You run them directly from the speaker posts on your amps so they would be on all the time and would receive the exact same signals as your Klipsch RF3s. They also have LFE inputs for the .1 signal of movies (though you have to make sure your speakers are set to "Full" in the processor at all times).

That's what I do in my system - I have two REL T7s - and it works great.

Also, I second the Foundation recommendation if you have the dough, which is also what's in my system. Very clean with no grain, which will be important if you intend to keep the RF3s.
