Would removing these on a Marantz model CD5004 cause thumps or pops when changing tracks similar, to the usual turn on turn off noises if the volume is not turned down first? Thanks!

Removing muting transistors always give a better sound.
I have done that long ago having Marantz CD6000.
I think you should not experience pops between tracks, maybe slight click when starting the new cd.
You can also reverse it back if you don't like.
