My recommendation would be dBpoweramp. It comes with a complete set of converter tools and can easily convert individual files, folders or an entire library.

Follow Ups:
I converted at total of 27,000 files over 3 days.
It took me a couple of goes to set it how I wanted it and I found it good to try just a few at a time first (I think Tony suggested that at the time).
Then I unleashed it on big blocks of files.
Everything came out perfectly.
One thing to note is that you can leave the original formats there if you want to, but if you don't want them, you have to tell it.
