Your plan is good!
In your Logitech Media Server go to Settings->Advanced->File Types. Check that your Apple Lossless files are treated as lossless, (maybe Native) not mp3. As you seem to have only Apple lossless at the moment you can select 'Disabled' on all the other options and file types just to remove any uncertainty.
Then go to Settings->Advanced->Player->Audio and under Volume Control select 'Output level is fixed at 100%' and Volume Adjustment/Replay Gain select 'No Volume Adjustment'
If you still have bad sound the error is most likely some where else...

that is good advice.
if that doesn't work I in my humble opinion have found squeezebox to not be the best, but there is no reason why he should be unhappy with the sound. a transcoding issue might be the problem. I personally would use FLAC.
Output from the Squeezebox should sound fine.
If when you get your file format issues resolved you want to upgrade the sound from it quite a bit look into the Wyred Remedy reclocker. It works wonders on the Squeezebox.
