If properly engineered the S/Pdif and AES/EBU interfaces should sound pretty much the same given the same data. In practice this is not always the case but which of the two will yield better results for you is not easy to predict.
Aside from the transmitter and receiver of the interface there is also the question of the cable connecting the two which can make audible differences, IMO at least as large as the choice of the interface itself (I wish it were not so but, unfortunately in my experience , it is). I would not overlook this aspect. However many cable brands either do not offer AES/EBU cables at all or do not consistently across their product ranges. This may make the choice of which interface to use a no brainer if you have a particular preference for a brand.
