The settings affect the sensitivity of the phono input ( S1, S2) i.e how loud it is and the input impedence (S3, S4) which really affects the upper treble response. As you can see neither will really influence the bass per se.
I think we have to accept that Rega will have chosen the correct settings on their amp to suit their own cartridges. Similarly Rega have built their turntables, arms and cartridges to suit each other and some arm geometry aspects such as VTA/SRA (the height of the arm in relation the the angle of the stylus) cannot be altered on a standard Rega turntable and it is correct if a Rega cartridge is chosen. The latter will not affect bass in any case.
One thing that will affect bass is the placement of the turntable. Is it on a specialised rack or on another surface? How close is it placed to the loudspeakers? Actually I expect that this is probably OK unless you have changed things as you were happy with the Apheta's predecessor, the Exact.
One thing to check which will affect bass is the wiring of the system especially from the amp to speakers. I am just wondering if you may have inadvertently wired e.g one speaker wrongly ("red" output to "black" input). This would invert the phase of one channel in relation to the other and a loss of bass will result.
I agree with Bill_K that you probably need to let the cartridge break in for a little longer >50 hours.

I i think i must accept the limited of choices with my EOS and be patience, until the cartridge has been "break in".
I can`t see any wrong cable set-up in my system, and is also normally very careful about setting my system up.
My rack i will post a picture later on, but can say it is a build up, with pavement stones for skelet, and aluminium shelf in-between. But all my gear is carefully put on plywood shelves, i have made myself. My Pre-Amp combo-Lavardin C62/MAP, love plywood :-) My floor is a wood floor, and my speakers stands a bit close to the system. Right speaker is about 50-70 cm from my RP8, so there could maybe be a problem..??
I wish for a Rega shelf later, but for a long time, is have not been a problem with my previous P3-24/Exact combo.
I guess the issue here could be the lack of settings on my EOS with this cartridge. Remember the EOS is almost 15 years from birth, and the REga MC was not even thought of, i guess..??
I will know play some records and it is not like this combo is not good in my system. I just think i need to get use to this very new sound, and this is also my very first MC cartridge.

What are those black cylinders that the Rega 'table is standing on? Have you tried without them?
I don't think that rushing to change your EOS would necessarily solve your problem. Although the settings are limited in scope they are still well suited to the Apheta. Alternatives may change the overall sound but would this be a good thing if you have been happy previously?
I don't think that the proximity of your speakers will be the cause. Too close and you will get a form of feedback which could manifest itself as muddle and boom, probably not as lack of bass. My own left hand speaker is in not too different a position and I have no such problem.
Do you have a friend ( or a friendly audio dealer) with another phonostage or a preamp or integrated amp with a phonostage that you could hear in your system. You would only need to plug this into your system for a short while just to check if the bass end improved. So it could just be a short loan or just an evening's listening. This would at least point you in the right direction.
I still think that a bit more break-in time may resolve the problem.

I came to the conclusion, that there`s in fact nothing wrong here, and it was just the first couple of days, that i was confused and at the same time astonished by this totally new sound, when you keep in mind what i just came from (Rega Exact MM).
The "break in" time, is the issue to focus on, and in the meanwhile; play a hell off a lot of records :-)
About the "feet" the RP8`s own feet are resting in, are Black Diamond Racing MAX Pits, which i have in spare, from a previous Velodyne DD12 Sub. When i first posted this thread, i used my RP8 with the frame on. I have been changing back and forth a couple of time, and must say it performs best without the frame and with the BDR Pits. And then it looks cool, i think ;-)
A new Phono Stage is the next step, but not for now or a near future. I know i will come in terms with this, and since i wrote the first word in this thread, a couple of days ago, i`m already hearing "things" happen, and it`s not bad.......it`s not bad, at ALL..!!
