Could very well be a minor tonearm grounding issue. I've seen the woofer pumping you describe in my own system from time to time. The fix was always with the signal leads.Could be a loose fit on a cartridge clip, or a minor continuity issue. Signal leads are fragile and easily damaged. I'd recommend using a multi-meter to track down where the break in continuity might be. Check all joints (solder or crimp) from the cartridge leads all the way out to the RCA plugs. If there are any terminal joints inside the deck, for instance where the small gage tonearm leads join to the larger RCA wires, check for breaks in the solder joints.
9 times out of ten it's something simple.
Also, check all plugs and jacks behind your gear for oxidation.
