Amoeba in SF and Berkeley, Rasputin in Berkeley, and there's a place in downtown Mill Valley that has a TON of records in a small space, although I can't recall the name. Mostly rock and jazz, though.
I haven't been to the Amoeba stores for awhile - the last time I visited the SF store, selection was down and prices were up.
I don't know of anything like Counterpoint in SF - I am a fan of Counterpoint as well, although their prices are high. I visit there when I am in the Hollywood area, which is about 3X per year. OTOH, I was very disappointed when I visited Amoeba in Hollywood, about a year ago - hardly anything worthwhile in the classical section.
