Chris, in reality all 3 phase transformers are made up of three independent single phase transformers. The problem is there are all wound on the same core. Now what I don't know is what it would cost to cut the core up and have a new one made for single phase. You might also ask someone knowledgable if the core would support derated usage if only two of the windings were used. But offhand I am inclined to think all of these things would cost more than buying the proper item up front.
I would encourage you to do a little reading on "balanced power". Personaly I wouldn't look at a transformer as a noise filter. Instead I'd use balanced power to cancel noise and normaly connected transformers to prevent the noise that your digital gear produces from contaminating your household power. Also look up Jon Risch's AC filter (which will help with line noise and spikes). Oh, stay with EI core transformers as they won't couple high band noise.
There is a lot of snake oil so look first at proven industrial filters to get an idea of what technologies are valid.
