With two distinctly different sources, and multiple pairs of speakers, I would look at the integrated amp, its power cord, and speaker cables.

The other unknown is speaker placement-seating position in your room.

If you buy a test CD, and a sound pressure meter, you can record the interaction of your system and the room. You might find a "suck-out" that you can smooth out by moving your speakers or listening position.
