It depends on which setting produces the smoothest response, with the level set correctly. And that in turn depends on what the actual in-room response is of both sub and mains (including their roll-off slopes), as well as (to a certain extent) their locations.
Normally, overlap between subs and mains is undesirable. Assuming the factory specs accurately reflect the in-room characteristics of each, that would point towards the 50 Hz setting. But in some cases overlap is desirable, and in some cases overlap with the sub in reverse polarity relative to the mains is desirable.
In any event, an incorrect setting of the level control will do more than enough harm to negate your choice of the optimum frequency setting.
