All those extra speakers can affect the sound of your stereo as those cones will move, especially with lower frequencies, so irregularities could be introduced.Of course, all furniture and fixtures in a room affect the sound of a stereo. How does your stereo sound to you now? If you are hearing what you think you should, don't worry too much. If there is a lack of bass, boominess, too little or too much treble or whatever, then you should experiment with the placement of speakers and furniture. Depending on what must be in the room, you may reach of point where that is just the way things are.
