iTunes uses a look-up database which contains info on millions of albums showing the song length of each song in the album. Based on the profile of the number of songs and their specified length it attempts to identify the album. The main issue you are facing is that you are making the decision when you track the songs on the Masterlink as to the ending and beginning point of each song and are likely to choose differently than the 'official' times shown within the database.
I have a Masterlink and have done many needle-drops and find that my batting average with the look-ups through iTunes is about 60%. With a CD rip the odds are much, much better. Usually, then, the only real issue is whether the album is within the data-base.
I find that by placing the new track marks at about 2 seconds before the song begins and 3 at the end increases the likelihood of recognition. These days I generally simply record on the Masterlink as two sides and without tracking, and then take the burnt CD24 and copy it to my computer where I use Soundblade to do the tracking and other mastering before transferring to iTunes. It gives me more control of the process.
