It will work to break in the CD player. Nearly all of the time it will also break in the cables and the wiring for that input of the amp.

However, there are a few amps that use relays for input selection. If the amp is off, the relays are most likely not activated and no inputs will be connected to the actual circuitry. This means that no break in will occur on the amp's wiring, and the break in of the cable will be modified as they will be exposed to voltage but not current.
