My Guess Is......

The DAC is running in "master clock" mode, and thinks it's sync'ed up with the transport. If there is no "word clock signal" fed back to the transport, and the operating sample rates of the transport and DAC are "slightly off" relative to each other, you will hear "skips" due to occasional "bit shifting"- A skipped or repeated sample received from the transport.

(This is how I run my main rig at home. Fortunately, in this case, either the rates between transport and DAC are "dead on" or the "bit shifting" is inaudible. The DAC sounds better in "master clock" mode. Even with no clock signal fed back to the transport.)

If the DAC can be made to run in "slave" mode (how a non-pro DAC normally runs), or your transport has a "word clock input" that can be tied to the DAC's master clock output, this should fix the problem. (But I think the sound of the DAC in "slave" mode might not be as good.)
