I have always preffered to use AES/EBU over SPIDF or optical (barring a Theta which used some fancy optical system)
I have not had a system with both BNC and AES to make a direct comparison. The cable you use for either will undoubtedly make a difference , so it might be difficult to compare directly.
BNC is not widely used whereas AES is and this will most likely not limit any future choices if you wish to change either of the components without having to mod them. Cable choices will be easier for AES as well.
Apart from that , as far as I remember, AES has a higher bandwith than spdif if that makes any difference.
