RE: Yamaha RXA3040 circuitry protect?

I'm not sure what the cause of the main issue is. However, for movie soundtracks your sub must be hooked to the "SUB or LFE" output in order to get the .1 programming specified in the soundtrack for the sub.

A way around that would be to hook the sub up to main speaker terminals and set the Yamaha to "no sub" which would then direct the LFE to mains/sub. . You also want to be sure your mains are set to "large" in this configuration.
